After treatment and waiting, I finally moved Bonk in with Julep (the smaller frog). Weirdly it seems to have calmed him down and made him a little bolder. If the other frog isn't panicking and running I think he assumes things must be okay.
It is harder to feed two frogs in the same tank and Julep keeps trying to eat Bonk's bugs but other than that things seem fine.

congrats on such healthy and cute frogs!

I hope he gets better!
If the protozoa show up but are less than 10 on the test (don't quote me that number, I need to double check!) then generally it is not seen as an issue, if they are asymptomatic. The key is to keep the frogs as stress free and well maintained as possible. When they are under stress their immune systems become compromised and can't keep the protozoans in check, but if they are healthy and happy the nasties usually stay at manageable levels. Hopefully Bonk will stay mellow and the coccidia will no longer be a problem
