I have a planted tank set up for my frogs, however, the substrate has a number of chunky things in it. I put down leaf litter, but I know that my sub adult White's likes to try to hide underneath the paper towel. Do you think there's any danger of them getting to the sticks? Should I put down more ground cover fern?
More importantly, my sub adult has been treated unsuccessfully for protozoa. He's currently symptom free, having fairly solid poops, but should I risk moving him to the tank? I don't want to have to redo it.
I know that protozoa is fairly common and not harmful, but when my little frog gets big enough to move in I don't want to expose him to some foreign strain or something. Any ideas?
I'm going to follow this since the coccidia treatment for my guys doesn't seem to be very successful either (still loose stools) and I'd like to put them in a bigger tank as well (still QT though, with paper towels).

I don't know quite what you're describing as your setup for the substrate.
I have cypress bark as substrate for my WTF and he's fine with it. If you mean that you want to put paper towel over that, I would say weigh it down with a few rocks around the edges so he can't get under.
if you already put leaf litter down, no need to worry about the chunks in the abg. how long has frog #1 been having regular poo? are there any issues with frog #2?

Frog #1 has had about two solid movements (edit: about 3 weeks), Frog #2 has never had any sign of illness.
I would give the first one at least one more clean bowel movement then move it. I wouldn't worry too much about the little guy afterwards. 2 clean bm's are good, but 3 is more consistent.

Well, Bonk is back to having runny poop. I'd hate to give him another round of treatment considering how badly he took the last one, but I don't want the excess protozoa to pass to the other frog.
Actually I'm not sure. He's gone once in the water bowl, and once on a leaf, but it looked pretty shapeless the second time.
