As long as the female is laying she must have eggs if you wish to separate them do so as soon as they part company, may be just a divider in the tank would do as long as it doesn't interfere with filtration water flow etc.

Also they will happily feed on their own tadpoles so you may want to put some in another set up if you want to raise them, which is very difficult, the tads feed by sucking prey into their mouths but as they are so small themselves and hang around the water surface it is hard to get small enough food.
